PNG has full 8-bit alpha channel support (at least 24-bit color PNG).
The GIMP is able to save such PNGs just fine.

I just checked with The GIMP 2.0.something - created new transparent
image, draw some strokes, save as TIFF -> no problem. This would be an
RGBA TIFF, just like the PNG above.

Then you should be able to use transparency just fine.
