[scribus] Is Scribus the 'best fit' application for our project?

All your need Scribus may fit, but till now not index.
Making TOC is possible, but not very easy if you need hierarchy in it.

But works are in progress. Some kind of new hierarchical TOC was submited for 
further develop. I heard about some work on indexes too.
