You need to activate colour management to see PDF/X-3 in the drop-down list of 
available PDF versions in the PDF Export dialog.

I assume you are using 1.3.9, so open the Help Browser and look under 
Documentation > Scribus Basics > Editing Colors. We have added several 
documentation files regarding solid colours.
